- In 1676 Thomas Whiting donated an organ to the church of Saint Botolph, Aldgate. It was a residence organ with one manual and nine stops, probably built a few years earlier by Thomas and Renatus Harris. In 1676 it was rebuilt by Renatus Harris and expanded into a three-manual organ, after which it was placed on the south side of the church. After the construction of a new church in 1744, the organ was transferred by John Byfield. It has also been expanded with a new Mixture on Great. Renovations followed in 1867 by William Hill & Son, which included installing an independent pedal and modernizing the keyboard compass, and in 1898 by Bishop & Son. The organ now had three manuals and a pedal with 27 stops.
- In 1966 the organ was completely renovated by Noel Mander. He built a modern organ using the historic pipework still present. It was a two-manual organ with 28 stops. The pedal had a number of extensions. The organ had mechanical slider chests for the manuals and an electro-pneumatic unit chest for the pedal.
- In 2005, this instrument was replaced by a reconstruction of the original work by Goetze & Gwynn. The Harris windchests and the Harris pipework still present formed the basis of this instrument. The organ case has been restored to its original state.
